Currently the best place to manually download custom maps is at Mercenaries Guild. Place them in your Windows directory C:\Program Files\Tremulous\base as .pk3 files (under Linux, put the .pk3 files into the directory ~/.tremulous/base/). Tremulous will automatically download custom maps but at a very slow rate so as not to lag the server. Fast http in-game downloads are available by installing TJWs backport client (see client section) and enabling http downloads.
